I am using the HDLoader that comes with the FMBC1.8 package, but some games (Genji that I tried earlier) do not recognise the memory card in slot1 that has FMCB in it... will a card in slot2 work? If yes, I will get one

Is this a non-standard MC like a 16, 32, 64 or 128 mb third-party MC you are using ?
Some games can only save on original 8mb Sony MC (mostly older games).
Is there maybe some dirt on the connectors where you plug in your MC ?
FMCB can start from second MC slot maybe you try to start from second slot and try to save your game on MC when in second slot.
If still having problems try an official 8mb Sony MC (if you are using a non-standard MC).

yes I am using a 64MB one (don't know if it is 3rd party, it has all stickers/markings of a 8MB one)
will putting an original 8MB one in the 2nd slot work (and have the 64mb in the 1st) with those problematic games?

I have 64mb card too and some games are just problematic with anything different than the original sony 8mb card.
There is workaround for some games but other games just won't allow you to save properly or at all
Sony does not make 64MB cards, so they are all 3rd party...
FMCB will boot equally well from either MC slot, and most other homebrews launched from FMCB will also work well in either slot (unless misconfigured). The only real problem with your suggested method is that many games never allow you to choose what slot to use, working only with the 1st slot. (Eg: All the RPGs by Nippon Ichi do this, like Disgaea etc)will putting an original 8MB one in the 2nd slot work (and have the 64mb in the 1st) with those problematic games?
For such cases it would be better to use a standard 8MB MC in the 1st slot and your large 64MB MC (with FMCB) in the second slot.

500 INSTALLS DONEFor example:
Kingdom Hearts 2 - The game don't see your memory card if you don't have at least one save of the game on it,so I had to download save from GameFaq and put it inside to be able to save.
Star Ocean 3 - You can't create the battle trophies data if you don't have less than 32mb free space.You can again put the save inside and use it but you can't create it if you don't have less than 32mb free space.
Most of the time is that simple,you just have to place a save inside because the game can't create it for the first time.But there are some games that won't save properly whatever you do on cards different than the original sony 8mb card.One example is Sonic Riders Zero Gravity.You can put a save inside and the game will create the save too but this is only ones.Since the game uses auto save,the second time when the game save the data it damages the perfect working save that you put inside and you can't save anymore until you delete the save from the browser.When the game create the save or overwrites the one you put inside,it saves everything perfectly except the icon.sys.This file becomes 0b size and the game thinks that the save is damaged.
Musashi Samurai Legend have the same problem as sonic but ones you put the save inside(not created by the game)you will be able to save.
I was thinking to try to replace some of the modules on Sonic Riders Zero Gravity and maybe this will fix the problem but I didn't try it yet.I don't want to waste disks for tests and I don't have free space on my PS2HDD,so the only other option is to find on which version of pcsx2 I had the same problems saving on this game.
