I've searched all over the net trying to find a way to get my PAL version of Sly 3: Hono(u)r Among Thieves to work on my NTSC SCPH-39001 PS2 using HDLoader 0.8b+ and I finally figured out what needs to be done.

The two programs I needed were:

PS2 PAL TO NTSC PATCHER WITH Y-FIX

I opened PAL 2 NTSC and checked "Make PN Selector" (might as well), added Sly 3 with a Y-Fix value of 48 and patched it. Make sure you locate your ELF backup which should be in your C:\...\Temp folder.

Next, I opened WinHIIP (with my PS2 HDD in my computer) and added Sly 3 with modes 3, 6, and 7. If I leave it with no modes it won't get past the Raccoon head loading icon.

When I booted up Sly 3 it didn't seem to save any changes to the vertical resolution, but thankfully the game has a setting that allows you to change it's position. You cannot get it perfect on an NTSC TV since it has less vertical resolution, but it'll be a hell of a lot better than nothing.
