Not necessarily. I've stated in the past my issues with HDL 0.8c doing that to my hard drives which is why I stuck with 0.8b to install games. I say try a different version. If it keeps doing this, then look at your hardware.
The most common reason HDL asks to format a HDD is because the version of HDL used isnt using the same format as the HDD.
If your using a HDL version that is ToxicOS patched and your using a non-Toxic formatted HDD (ToxicOS option in Winhiip), you will always get that asking to format everytime, but HDL is not able to format to ToxicOS.
Check that the HDL version your using is the same as the formatting you did for your HDD. 24bit formatted HDDs can still be used with a 48bit patched HDL version, but a 48bit HDD wont work properly with a 24bit HDL, HDL is originally 24bit and must be patched for HDDs over the 128GB limits.
If your HDL version and HDD format is correct, then check your jumpers, NA connection pins, etc.
Alternatively you can just use OPL and not worry about it asking to format your HDD, as it doesnt have that option. Plus it has better game compatibility anyway. ;)
Another common reason for this kind of 'format-nagging' is if you are using an HDD add-on kit for a V12/V13 model PS2 (SCPH-700xx) but are using an HDL elf file that does not have the proper V12/V13 patch in it (one of many options when creating a patched HDL ELF).
The presence or absence of this patch has no effect at all on older models of the PS2, but for the V12/V13 models it is required in order for the HDD accesses to work properly. Without it the disc will never be accepted as properly formatted, even when other PS2 homebrews with a corresponding fix in their drivers can access the HDD properly.
Suitable programs for testing the latter, so as to verify a working format, include all recent versions of uLaunchELF, which can access HDD on a v12/v13 PSTwo either through the uLE FileBrowser or through the uLE HddManager.
Even if your problem is not v12/v13 related, it is still a good idea to use these tools to help you ascertain exactly what is going on with your HDD, and see if it is accessible to other software than HDL.
Summary:
The most likely problem is that you have used incorrectly patched HDL versions.
You should double-check if other PS2 tools can see any of the contents of your HDD.

Nice summary of what might be the deal with the version of HDL I was using, dlanor. Indeed, I am using a v12, so the HDL0.8c I was using was probably not patched. The only reason I use HDL is to load games to my HDD when I don't have the network set up correctly or just doing a single game. For everything else, OPL.

I tried to access my HDD of my fat ps2 by other software than HDLoader and got results as follows:
HDD manager (uLE4.38)
HD STATUS connected but not formatted(does it mean there is nothing wrong with my NA or console?)
OPL HDD mode(0.7 r474 VMC)
I managed to get into the HD but found no list(I've put one game in my HD).

A few questions that may help us help you:
-When you formatted/installed a game with Winhiip, were you connected directly to the IDE ribbon, USB external port, etc?
-Are you sure you placed the HDD Jumpers in the correct setting according to how you connected the HDD to the PC prior to using Winhiip?
-Were there any errors during formatting or game installing?
-Are you sure the HDD your using is compatible with PS2 usage?

The HDL version in the Noobie package is patched for 48bit, soyou shouldnt have any issues with that, as even a 24bit HDD (under128GB) should work fine.
