It's possible to put two hdds, it's a regular ide interface, but I don't know if hdloader will handle both, linux can, search the official playstation2 linux forums.
HDLoader shows a single Game listing, which from all facts I've gathered only represents a single HDD, so it appears to have no capacity to deal with another one. At least that is my conclusion. But that doesn't mean you can't use another HDD anyway, as long as you use it for other purposes than putting HDLoader games on it.
The big question here is if the standard HDD drivers in PS2SDK of ps2dev.org also support dual HDD usage, just like Linux can. Another big question is also how much software really deals with HDD as a generic multi-drive interface. I suspect that most of the current applications are prepared to deal ONLY with "hdd0:", so that any references to "hdd1:" will be treated as an unknown device.
But such things can be changed, at least for kits and applications with intense support, such as EEUG's SMS project, and the uLaunchELF project in which I am involved myself (with EP as main partner plus various contributors). And then it should be possible to dedicate one HDD to HDLoader usage with another being used for general purpose storage of media files etc.
Another feasible project would be to make a patched version of HDLoader, which deals only with "hdd1:" in the same way that the current version deals with "hdd0:", so that you could have two HDLoader systems in parallel, choosing which one to use simply by choosing to run the standard ELF or the one patched for "hdd1:" usage. (Perhaps a new project for Zer0-X ?)
