I wonder how the PS2-Linux from Sony boots directly from HDD. This might be a way to boot from HDD w/o DMS3 chip?

The ps2linux distribution has its own proprietary run time enviornment on a pressed disc. There is no way to boot this even with a DMS chip. Just look through ebay and buy a used ps2linux kit.

Booting the Linux Kit requires Disc 1 in the tray and a Memory Card with the kernel installed to it in Slot 1. It doesn't directly boot from the HDD.

Well, Sony created their own RTE (Run Time Enviroment) for PS2 Linux. The RTE which ships with PS2 Linux is how the PS2 boots into Linux. Unfortuntely, there is no other way to boot PS2 Linux, Black Rhino Linux, Gentoo Linux (PS2 version) & PS2 Netbsd on PS2's w/out the RTE.

W/out the RTE, you can't run Linux on your PS2.

I have been thinking about alternative ways of booting the RTE/ps2linux recently. I have read about others who have installed ps2 games (games they own of course) as well as ps2linux on the same hdd with hd advance. It seems to involve a lot of crazy partitioning to make it work.

If that method works, why not installing the RTE disc onto the hdd as well? If it is possible, you would still have to boot with the hd advance disc, and then select the rte listing from the menu. If this is possible, then you might also be able to get a mod chip to boot from memory card to load hd advance. I guess that would be the ultimate. This is just a theory and unfortunately, I don?t think it would work.
