well i'm not shure how the original ps2 hdd backup saves, but it should all be in ONE partition. then if u no the name of that partition u can mount it and ftp it
then u should see all ur saves there. the saves will be in a folder-like form, where the name will be the id of the game. like ba-sometihng1214 (sometihng like that) lol
now u can download and upload any save u have ^_^

I guess my problem then is i dont know the name of the partition. I read somthing about connecting it to my PC but i believe the software thats out only reads HDL partitions. Any more insight would be appreciated.

You mentioned using FTP, which must mean that you can run homebrew software (such as ExecFTPs) on your PS2. So I suggest that you install and run LaunchELF that way, and use its file browser to see what partitions your disk contains, and to browse any of those partitions you can. (Some partition types can't be browsed, such as HDL games.)
Possibly this will let you find the saves you're looking for, and if nothing is visible this way then at least it proves that NO homebrew software can find it. But I doubt that Sony would use nonstandard partitions just to hide saves. It wouldn't make any sense for them to do that.
