ExecFTPs is fairly old, and hasn't been updated in a long while. It does NOT support 48-bit LBA.
The FTP server in PS2OS, on the other hand, was released not so long ago, and should have 48-bit support (if they used the latest libs available at the time).
However, if you create the partitions to be used for FTP before any games are installed, then I doubt that it matters much. This is because the short LBA usage should work on a bigger drive too, as long as it isn't used in an attempt to access data beyond the 128 GB limit. But if you create new partitions for FTP use above the 128 GB limit, then you MUST use 48-bit LBA in all access to that partition.
As yet I only have an 80 GB HDD in my PS2. Thus I haven't been able to test the 48-bit stuff properly, so for info on real 'big-disk' results you'll have to rely on other forum members.
