Not in my experience. I've only had trouble with Configuration files being region-specific, which is why I have a Japanese and a US version of my file. I've given the US one to most of my friends, and it works for all of them on their own systems.
All of the settings you set in the System Settings menu are saved in memory by the battery that is in the system. I have no idea what the purpose of the Your System Configuration file is besides affecting the number of pillars that appear when you boot the console.
