Backup Manager works. I can backup my games to internal / external. But when trying to play them. I get booted back to the XMB.

The rockbox.ipod file in shuffle2's git repo doesn't have backups enabled, but that's just because the payload is the default psgroove one. You can edit the descriptors file and just switch the 4 bytes to enable backup support.
Easy Fix for 1G –
I downloaded the 1G version, opened it in PSPad in hex mode, and looked for "xxxx" -- care to guess what I found?
"dev_xxxx" is right there in plain text in the compiled rockbox.ipod file, not encrypted like what the TI assembler does to it's files. Change the xxxx to bdvd and save. Then replace it in your ipod and BM should work.
Anyone using the patch files can also find and fix this, just look for "0x64, 0x65, 0x76, 0x5F" (the hex equivalent of "dev_") because the xxxx part tends to wrap -- first find will be the right one, change the four 0x78s to 0x62, 0x64, 0x76, and 0x62 and the patch file is fixed to work with BM.
This trick should enable BM on any patch file and any pre-compiled binary, but I can't check it, I don't own any iPod, nor will I ever again -- my 5G lasted one week before I returned it to Best Buy and ordered a Cowon X5L (I miss that thing, sucks that I lost it).
I'm using the TI-84 personally (hey, something that will help me in my electronics course AND jailbreak the PS3). For me it's the option with the most bang for the buck, especially since Wal-Mart has them for around $88 now. Considering a simple USB dongle costs around $50, $38 more for all that extra functionality is a steal. It even comes with a spreadsheet app if you're willing to spend that $2 more for the SE (kind of bites the only color they had was pink, but, at least I don't have to worry about someone stealing it )
