Yes I am in the exact same boat. If you can't save it in-game then you are limited in options. As soon as the script is unloaded objects will disappear and not be saved. It goes without having to say, but it can't be done script-side (obviously). Just out of curiosity have you tried using a save sphere? Allowing only the area within the sphere to save? I've seen other scripts use it but I'm not too familiar with how it works.
