Have you tried deleting the game data file, booting into safe mode and restoring file system?

If I recall correctly, Uncharted 2: Drakes Fortune does not agree with the lvl 2 patch which most cfw run stock. The only cfw I've gotten it to work on is Kmeaw since the patch isn't auto applied.

Uncharted 2: Drakes Fortune
Drakes Fortune is the first one, Among Theives is number 2 FYI.

There is no patch needed for Drakes Fortune. I can confirm I actually played through and beat the game with TB CFW with no freezes (i think I was on v2.51 or 2.5 at the time. it still runs on the latest TB CFW)
Did you rip the game with the TB dongle in? From what I recall a lot of people were getting bad rips when using TB. I don't remember if the solution was just to boot w/o the dongle and rip or if you had to get off TB CFW and then rip. Try booting w/o the dongle then enter Multiman (it will give a warning about there is no payload so emulation wont work, but you wont be running the game rip yet so dont worry) Then have it copy your copy of Drakes fortune to the HD, either internal or external should work. After its done turn off the ps3 stick the TB dongle back in and power on. Then run your gamerip

Here's what I did. Make sure there is a disc in the Drive. Boot from BR Disc icon. When and if it Freezes. Eject Disc and insert it back in. It will un-freeze. Now if you have the version that the Big file was extracted, this is the cause.
