What are you trying to accomplish? Repacking someone else's pkg, signing a pkg that isn't signed for a particular firmware, or actually creating an install for an eboot.bin file that doesn't have one (ie, a program you made)? Different guides for different actions.
I want to make my own BM From patch xD
After compiling an eboot.bin and other needed files in the gameid\usrdir folder, you would create a gameid-conf.txt file in the gameid folder. Then, you would run the pkg maker on the folder. Once it spits out a compiled .pkg file, you would sign it.
To be perfectly honest, anyone that needs these programs generally has the tech knowledge to use them in the other forms that they're been released in for ages. The only thing I can think of that this is useful for is repacking pirated psn games for different cfws.
These tools have been out forever, both in dos/cygwin and gui form for windows users. Why not use the ps3 gui toolbox? In that program everything is drag & drop. I use dos and cygwin personally.
If you want a guide that you can use to get a feel of packing and repacking pkg files, go to the link below...
