Try option 3 & 4 in recovery (double check that, but I'm pretty sure those are the hdd rebuild options)
Nothing in recovery helped(Restored File System and Database). They have to be somewhere on my HDD, the space of 22bgs is still consumed by these 3 games. I've deleted the installed Game Data for these games in the "Game" directory but, the backups are still in there somewhere. I've checked every folder and sub-folder multiMANs file manager would let me. It's so frustrating.
multiMAN doesn't move your games around. If they're gone - it means something happened outside multiMAN (while you were playing a game). Some games are known to cause troubles (for example one of the Assassin's Creed, when played without BD game disc in the tray).

Ya I've heard of that happening with Brotherhood. After hearing that, I thought that was my problem.

Have you tried holding select down and tapping R1 button whilst in Multiman, because I installed latest Multiman on friends PS3 yesterday, and after trying a couple of games, all his games on internal and external drives was no longer showing up, only the Blu-ray in his drive would show up. After then looking up Multiman Hotkeys did I find the above select+R1 sorted the problem.

luckily rebuilding the hdd fixed that prob. I hope you find a solution to your prob as I'd hate to have the same thing happen to me as I'm deep in LA Noire atm.

what about in the multiman config file. if you remove the locations, save it. launch multiman then add the locations back into the config file. launch it again and multiman shoudl find them perfectly fine. fixed my program
I've thoroughly searched the entire drive with the file manager. Unless there are some unreadable directories/partitions, it's virtually nowhere to be found. I tried assigning the .ini config file to look for games from the root of my internal HDD but, nothing to be found.
