You can pretty much do whatever you want with them. I put mine under the "Game" folder in a directory simply called "Roms". It worked great for me. You could also just load them from the USB.
In a related question, I went to copy my rom directory back from my PS3 to my USB device. When I connected my USB device to my PC, the folder was nowhere to be found. The folder is certainly there, as the file space is all used up; I just can't see it. This was using Comgenie's File Manager.

Only emulators I'd really like to use are:
(S)NES & N64 & the handhelds (GB(A) (/DS)
Genesis
PS1
Can I have seperate folders for each system instead of one gigantic folder for all the roms.
Yeah, that's no problem. I just did mine with a folder set-up like this:
Roms
---SNES
---SNES_SRAM (I like to keep my SRAM separate from the emulators.)
---GEN
---GEN_SRAM
etc., etc...

I think PSX is the only emulator that you can't edit the rom path for, so everything else you're free to create the folder structure of your choice.
About Comgenie, I recommend using multiMAN as your file manager. Your files are marked as System Files by Comgenie so are hidden by default. To see them you need to go into folder options and change the relevant setting.
Will MultiMAN run on Geohot's MFW?

Doubt any of you know if the emulators support hardware accleration -- like on the Wii . . .
I personally keep them on my usb stick. I COULD keep them in their own folder on the hdd. But I like to be able to run back into my room and plug it into my compouter so I can drag the save file onto my PC so I can use cheats to it. OR if a game doesnt work its easy to delete it off the usb unlike having to go into Filezilla and doing it that way. Ultimatly its easier to have it on the usb....BUT I have to admit...recently I accidently deleted my Snes rom folder on my usb...I was so mad ><! Good thing at the time I was only playing ONE snes game and kept the save file and rom on my computer. And it was easy getting all the roms back that I had on it. So ya...in alot of ways it may be good to keep them on the hdd because the only way to delete them then is to go ALL the way into the hdd and find the folder where they are. And since my mom plays a game on the emulator, I find it easier for her to be able to select the usb to find the rom because its faster then probably having it on the hdd. Unless I make a folder with caps saying "SNES ROMS" then she'd see it for sure lol but ya...it's really up to you. If you are one that uses the same usb for alot of things(like me in which case is why I accidently deleted the snes folder Dx) then you may want to keep the roms on the hdd. I personally have not decided whether or not I will store them on the hdd yet. I still got them on my usb.
For the Wii emulators, I'd use the SD card or a external drive, and use a external for Wii-games as well. . . .
