also with my roms i made them into an image iso and put them onto my hdd but when i went into snes station it read all my games that i have on hdloader except the snes roms folder which is over 1g in size.

And all that is normal since FMCB doesnt automatically assign any apps, other than the pre-configured ones shown in the Guide that came with the download.
Additional apps need to be configured if you want then to show in the OSD menu {thats the menu with the swirling dots}. You can get all the info on how to do that from the User Guide.

An ISO is a single file and is treated as such by SNES, so it cannot see the individual Roms but instead sees just the .iso file. You must place the roms in a folder or folders if you have a lot and then put those folders on the root of the HDD or USB device.

You said your using the HDD version, so thats a possible cause right there. The HDD version is not as stable as the patch author wanted and couldnt fix it any better, so the USB version is the most stable to use but you wont have the HDD ability with it. So if you can use a USB device big enough for all your Roms, then that would be the way to go.
I have 800MBs of roms on a 2GB USB stick and run the SNES_USB.ELF from the same USB stick. I configured FMCB to launch it from there with the Configurator, so maybe you might want to do the same.
PS2 Consoles:
SCPH-30001 [V4] - unmodded (2)
SCPH-30001-R [V5] DMS4 Pro SE
SCPH-50001-N [V9] CC 2.0 SLE
SCPH-79001 [V16] Silver - unmodded

First off: There is no standard folder named "apps" !!!
If you mean "APPS" then you should write "APPS" and not "apps" which is a completely different name !!!
I don't mean to be harsh, but it is crucial for all PS2 users to realize that character case is ALWAYS significant in PS2 filesystems. So if you ever use the wrong character case, that is sufficient to make things not work on the console, or to make other people misunderstand what you meant.
Anyway, FMCB never creates new folder entries for the APPS folder contents. The only special treatment that folder gets is during FMCB installation, when that folder too may be included in copying to the MC (only if it contains some elfs). But apart from that copying, its contents are otherwise ignored.
If you want new menu entries in FMCB for the elfs in that folder, then it is your own task to run the 'FMCB Configurator' and use it to create those menu entries.
also with my roms i made them into an image iso and put them onto my hdd
"Put them onto the HDD" you say, but HOW did you do it ?
Simply storing an ISO file somewhere has no effect whatsoever on HDLoader.
For HDLoader you must perform a normal installation just like for a game, which creates a separate partition for that game. And the only way HDLoader can use that partition is by starting the main elf on the disc ISO that was installed. Making a pure data disc like you describe is useless for HDLoader, without a proper elf to access the data files. And if that program is intended to access files on HDD (like SNES-station is) you are screwed, because when started by HDLoader the HDD is reserved for CDVD emulation. So HDLoader is not a good choice for this kind of thing.
but when i went into snes station it read all my games that i have on hdloader
You have to be kidding me...
SNES Station does not show HDLoader games lists, but it does show HDD partitions, which includes one partition per HDL installed game. The way to play emu ROMs is to browse into one of the non-HDL-game partitions, where you have presumably stored some folder containing emu ROMs, which you can then select for playing.
Ideally the SNES-station elf should be patched to exclude all HDL game partitions from its list, but as yet no one has come up with a working patch for that purpose.
except the snes roms folder which is over 1g in size.
What "snes roms folder" are you talking about ?
You never mentioned that you crated such a folder anywhere ?
What you did say is:
"with my roms i made them into an image iso and put them onto my hdd"
That can only mean two things:
Either you stored an ISO file somewhere in a normal HDD partition (Utterly useless)
Or you installed the ISO like a game to an HDL-specific partition (also Completely useless)
What you should have done is to use some PS2 file browser (like that of uLE) to create a folder for the SNES rom files in a normal non-HDL partion and then copy your roms there (using subfolder structures is optional, but helps keep things orderly).
also when i press a folder or a directory in snes station it freezes y is that.
You seem to be very confused as to the differing nature of partitions VS folders on the PS2 HDD, so most of the freezing you refer to is probably caused by trying to make SNES-station browse into HDL-specific partitions, which are not compatible with normal filesystems that SNES-station can handle. (There are some other partitions of that kind too, apart from HDL games)
The partitions you can use for user-defined files and folders (like an emu rom collection) are mainly a few of the original system partitions, such as "__boot" (shown by SNES-station as "hdd0: boot", or partitions that you create yourself using the uLE HddManager. All such partitions automatically get "+" added to the start of the name, so if you create a partition with the specified name "Emu", the resulting partition name will be "+Emu", which makes it simple to recognize user-defined partitions amongst the others.
But if you haven't created any user partitions, and have installed lots of HDL games, then any user partition you now create will probably be ignored, as the latest SNES-station elf has a limit of showing 20 partition entries. (Older elfs without that limit tend to lock up when used with HDDs having many HDL game partitions installed.)
There are two ways to get around that:
1: Delete one of your HDLoader games visible to SNES-station, and then create your user partition in HddManager, after which you can reinstall the 'lost' HDL game. The effect will be that your user partition takes over the 'early' slot in the partition list.
2: Forget about having roms in a user partion, and instead put them in a folder you create inside the system partition "__boot".
