Making GTA IV backup work on internal

My GTA IV (non-complete edition) backup orginally worked on the internal drive but then I decided to install the latest update for it to see if I got any framerate improvement and now it will only boot off an external drive.

This is my only game backup that doesn't boot off internal so it's kind of bothering. Can I do anything to make it work on internal again? What in the update may have caused the game to stop working on internal boot?

You could delete the game data which in turn should remove the update.

True, but then we lose the benefits of the update.
