Does anyone know if we can remove the PS3 Update or Extras folder via FTP in each of our backed up games folders to save some space on the hard drive?

Try it. You an also download rad tools and shrink .bik movie files. This will save alot of space on alot of games.
Yes, I deleted all my PS3_UPDATE folders. Saves 256 megs a pop.
Also some games (at least here in Europe) have multiple languages, and quite often there are different versions of the same file for each language. Usually it's quite obvious because they'll be named something like intromovie_en.bik, intromovie_fr.bik, intromovie_de.bik, intromovie_es.bik and intromovie_it.bik for English, French, German, Spanish and Italian respectively. It's a safe bet that you can remove all of the files for the languages you don't want as, say you're playing in English, it's a safe bet the game will never need to access the French, German, Spanish or Italian files. This can save a lot of space as it's usually movie and audio files.
As bryan said, you can also use RAD Tools to resample .bik movies. Be careful, though, for multi-language games some .bik movies contain multiple audio tracks (for example, the first track will contain the music, then the next track will be English, then French, etc.) and in those cases resampling them will only take the first track - so in a movie with music and dialogue you could be left with only the music. In those cases you have to first resample the movie, then remove the extra tracks that you want from the original movie and insert them into the downsampled file. This also helps to save space because you're leaving out the extra languages.
so u r confirming that deleting .bik video/audio files is safe ? so i can delete the whole italian-french etc folders without affecting any game
Depends what you mean by safe. Will it physically hurt you? No. Will it get you banned from PSN? Who knows - as far as that goes it's probably the least of your concerns. Will it stop the game from working? Probably not, but it will depend on the game. I do this all the time with PC games and have not yet found a game where it's a problem. The whole PS3 backup thing is relatively new so I haven't been able to experiment much yet. Just try copying a game to your PS3's HD, delete the extra language files and see if it still works. If not, you can just copy the game over again to replace the files. I don't see how there's any risk involved...
