I've installed Stealth Open Manager 2.1 (Black Ops version), it asked me to patch all directories for FTP access or something? I clicked yes, now every game I launch says 'Corrupted Data' as the BD disc..

why dont you try Open Manager by MOH or Rogero Manager or Gaia Manager .etc.
I seem to have found out the problem:
Assassins Creed Brotherhood seemed to cause the problem, if you launch it once, it shows up as a Corrupted File, even if you restart your PS3 and start another game, it still says Corrupted file. What you have to do is start a game you're sure is working (Disgaea 3 for me), load it, and when it shows corrupted file, eject your bluray disc and put it back in again, it should work now. Don't start the faulty game anymore (Assassins Creed for me)

I have had this problem it comes from patching the param.sfo just replace it with the original then use the payload that spoofs to 3.50 and when you launch it from a backup manager don't let it try and patch the file. I just had the same issue. But it is fixed now :-)
Steps:
1.) Replace PARAM.SFO with original
2.) Use Payload the spoofs to FW 3.50
3.) Don't let your backup manager edit the PARAM.SFO select no
