If you're using multiman, try rescanning for the games. Should be in the main menu. There is also a permissions fix that may do the trick, although I have not heard of much need in 3.55 firmwares (if you have 3.55 that is)
Check if you have multiple folders in the game folder except PS3_GAME and PS3_UPDATE.
if you're using MultiMan, press Select+L3 when you are in the manager, it should scan all the content again and will hopefully find the missing games
