Would it be possible to make a backup of the content via the backup/restore option (saved games mainly) on my PS3 (fat) running 3.55 cfw and restore that backup on a slim running 3.66 ofw? or would it complain about saves being corrupted or the "another users save" error?

Not sure about 3.66, but i managed to copy over saves from 3.55 KMEAW to a 3.60 console just fine.

Well, i've used the data transfer utility instead as i thought it might be quicker (and thankfully it was), checked my saved data and it's there, however the only save that seems to have not worked was my GT5 save data, just says corrupted :S don't know if there is a work around or not, unless it's something to do with having been running ver 1.0, i believe the saves had the copy-protection lock taken off in a later version.

Updated GT5 to 1.05 removing the game save protection, tried the data transfer utility again, save copied across fine this time, but now tells me that i'm using another users save data, cba starting it all again on my slim just to play online or updating to 3.66 on the fat.

Wont without the machine running 3.6x being jailbroken first, not sure if that possible yet until something gets released to do so.
