Honestly the best route to go depends on what you're trying to accomplish. If you're trying to add a trainer like infinite health, then the eboot hack is the best way to go. If you're trying to mod stats or money or a tangible value that you have a number that you see on screen, then save hacking is the best way to go.
You do know that if you patch a disc eboot and you have an update installed then the udpate eboot will be read instead of the disc one right? And since you're using the PS3Gen formatted drive that's what's actually happening.
If you really wanted to mod an eboot for a higher version than what the cheat is for, you would need to decrypt the eboot for the target cheat, and decrypt the eboot for the updated eboot. You then use a hex editor to find the location of the cheat in the target eboot. Read the value there and do a hex search in the updated eboot to find the new cheat location and apply the cheat accordingly. It's really not a hard thing to do but it requires a basic understanding (not an abstract understanding if that makes sense) of hex editors and a base 16 number system (0-F). You also need an understanding of the different cheat formats and how to convert in between. Look here for info on that. It will tell you how to convert those UserCheat codes into an eboot code to search for
I really mean no offense, but it's a very complex process to try to explain to someone without those basic understandings but someone with that basic knowledge it would be very simple to explain to them.

I could try, but make sure you do some reading on the different things I talked about so I don't have to explain every little thing. You can start by getting aldostools' ps3tools collection. It has a Bruteforce Savedata tool that's set up very well and has just about everything you need included like the different game keys. It can bruteforce the keys for the games that it doesn't have yet
It is very important that you read the txt files included. It tells you that you need to get your console ID and put it in the config file. I used a free program called WireShark to monitor my PS3's internet traffic to pull mine.
You'll also need a Hex editor like HXD. It's free and very easy to use. Get yourself set up and decrypt your save file and I'll try to help you out
