Upgraded HDD and now no apps work in JB –

So I backed up everything from my 40GB then I installed the new 500GB HDD then formatted it and restored my backup from the external HDD.
Now I do the normal startup process power and eject but every app like Open Manager, Gia Manager, etc... that I start gives me a black screen and it hangs there.
I've tried to reinstall the apps and still no luck, tried sticking a BD game in there first and still no help...
I've downloaded a newer version of FW 3.41 and reloaded the firmware on my unit and it still doesn't help. I'm in the process of reloading the back up to see maybe its a glitch.
I've also pulled out the HDD and I cloned the 40GB to the 500GB and it still does the same thing I do the JB process and open up a homebrew app and it just goes to a black screen and freezes there.
If I do a full "PS3 Restore" it says it'll take 28 hours? I don't think that's right...

is this only on backup managers?
Can you put a disc in the drive and does it show up in the xmb?
Some of the ribbons not being connected correctly can cause bdvd not to mount and backup managers wont work.
have you attempted reinstalling the packages?

Its all the homebrew apps not working.
I haven't tried a disc since I've screwed with the thing...
But your right if ribbons aren't connected properly it won't work but I hear you can just disconnect the cables because it shouldn't matter though should it?
What I did was I have 2 40GB PS3's one with laser working and one not.
So I just swapped the whole damn drive and this is now the issue...
And yes I've tried re-installing the packages.

The BRD drive firmwares are paired to the machine, if you swap the entire drive it can't authenticate the drive and you are in the same situation as a badly connected cable.

I cannot believe that the logic board for the BD drive assy would affect the whole system. AND IT DOES.
I swapped the old drive back and it works, then I just went ahead and did JUST a laser replacement and it still works.
I've then tested your theory by swapping a new logic board and they whole system just froze up and black screen.
That's freaking crazy...
