Can jailbreak Disable Swap Magic ?

Yes it can. From my experience the Jailbreak disables PS2 access COMPLETELY. When I boot my PS3 in Jailbreak mode I can't use any of my PS2 games - which means no SwapMagic and no OPL on my PS3
It's a royal PITA to constantly have to remove the JB stick when I suddenly feel the need to load OPL.

The Jailbreak is an exploit and it puts the PS3 into a sort of debug mode, so I strongly doubt it's a design choice by the creators of the hack - rather a Sony design.

Not if you use the Jailbreak exploit (power+eject whilst the device is connected), no. At least - not right now
