    I tried running them from my USB flash drive, but SNES9X only reached 30FPS and I couldn't figure out FCEUX; I'm guessing the problem was the transfer rate of USB 1.1. Alternatively, would CD transfer rates work better? I have some rewritable CDs I could use.

    EDIT: I should also note that the only ROM I tried was Chrono Trigger. Is that just one that doesn't run well? I was using the most recent SNES9X.

    The only versions of SNES9X are alpha ones. So dont expect good results. You should try snes station 0.24 instead (usb & hdd versions exist). Look here : SKS Apps - Exploit Systems - Wii Ps3 Ps2 Apps - Homebrew Game Downloads
    Im running all my roms from USB, and Im satisfied with it. Dont know about from CD.
