Programs will still work the same though, each with its own default appearance.
Personally I prefer a visible difference between programs, so I use unrelated skins for them, but that is a matter of taste.

Each app uses different image formats, while some share the same.
uLaunchELF uses .jpg
SMS uses .smi
HDL uses .bmp
so you just need to read a skinning tutorial on the app and then make your skin as you see fit.
