By using FMCB on any Playstation 2 model, nobody is 'hacking' or 'modifying' anything on the console itself. It's just exploiting the Playstation 2's update mechanism, so it's really just an exploit.
If you install FMCB on a console, you are just installing FMCB. If you are using FMCB to run homebrew software, you are just using FMCB to launch homebrew. You don't modify the console at all.

I am using ImgBurn to both clone and then re burn the game as well as Apache 1[dot]1 to replace ntgui[dot]elf
I am also sure I have the sensors covered because I can play backup ps1 games through swapping
So does anyone know what's wrong? Game incompatible? Writing the discs wrong?
One thing you can try if you are sure that you are blocking the sensors and swapping the disc correctly, would be to use a higher quality disc. Use Verbatim DVD-R discs with Super AZO that were manufactured by either Taiyo Yuden or Mitsubishi. Cheap discs put a strain on the lasers of older consoles (If they can even be read!), but it's still probably a good idea to use high-quality discs on your SCPH-79000 series to prolong it's lifespan and to eliminate the possibility that your console actually couldn't read your burned disc.

I think the game has a security check against it. I tried the game with the modified DVD+R and it ran just fine, but gives you that error on the setup network. So can this check be disabled by normal means? Like reversing engineering?
No. If there was really such a check, you should just use another game, borrow the Playstation 2 console of someone else to install FMCB with, or engage the services of one of the volunteer installers here.
Nobody can alter anything on a pressed disc as it's read-only. If we could do that, why would we need the swap trick at all?
