Am I able to take my USB, put my VMC and CFG folders on it, then use it while loading games over my network instead of keeping the folders on my PC?
For some reason, even with full Write permissions, they won't save.

No can do. OPL is developed so that CFG and VMC data is only read/written on the same device used as for the method of playing games. If you use an HDD, then CFG and VMC data is read/written on the HDD. Same with ETH and USB -- VMC and CFG data will be stored (and read) on the Ethernet share/USB device respectively. It's doubtful that OPL developers will ever grant end-users the ability to mix and match mediums and methods (i.e play games from ETH, write CFG/VMC data to USB) because it is a logistics and technical support nightmare. OPL assumes that if it has permission to read data from a device, it better have permission to write data to that same device.
If for some reason you can stream games from ETH but it won't save (i.e. read/write) CFG and VMC data on to the ETH share, something is wrong with your OS configuration on the PC share (and/or any routers and firewalls in between). Best way to narrow things down in that area is to log into your router and place the PS2's IP address on the DMZ (or use a crossover cable in place of the router). If CFG and VMC data still doesn't save, the host machine's OS is not configured correctly. Once it is (and you verified CFG and VMC data is saving correctly onto the ETH share), you can log back into the router and remove the PS2's IP address off the DMZ to test to see if it suddenly goes back to not reading/writing data to the Ethernet share. If so, that tells you the router/firewall was misconfigured as well. For example, my Netgear router requires both the SMB port to be forwarded as well as the SIP ALG portion of the SPI firewall to be disabled. Otherwise, VOIP via Skype or MagicJack as well and streaming games via ETH to my PS2 goes to hell in a handbasket really quick ...
