Every game I have 'installed' on the shared folder shows up, but running them I just get a flash of a pink screen and then it stays yellow.
Iīd say, this proves, that your connection (and how it is configured) is correct.
How long did you wait on this yellow screen.
Some games need a bit long there,...

In the shared folder I should just have the games (*.00,*.01 etc...) plus ul that describes all games therin? Or should (as an app on the PSP does it) I be 'mirroring' the memory card and it's file structure (BEEXEC etc...) within the shared folder - i.e PS2SMB > BEEXEC blah blah?
No, you donīt have to "mirror" it.
Only the USBA-Parts in a shared folder + the *.ul-file.
I'm guessing I've got it right and the games aren't compatible, should I mess with these 'Modes' (I read that they no longer working)?
They work.
They might change for a future-release,...
Yes, try those modes and take a look at the new compatibility-lists, which are currently "under construction".
