So I don't know if this could work or not or if someone's already done it but a lot of games have you install data to the HDD. Now if you have the game backed up and installed, you essentially have two copies of the installed files. Is it possible to write an app to compare what is installed to the backup folder and remove files that won't be read off the "Disc"? Just an idea.
