I backed up my copy of Street Fighter EX3 and it is only between 650 and 700 megs, how should I burn this. Should I burn it on a CD or DVD and what would be the best burning software to use.

i would better say burn it to DVD and the best pro are Alcohol 120 and Nero and CloneDVD ..chose one of them ..

So you need to rip and burn it using clonecd or alcohol 120% and use decent media(ie verbatim or taiyo yuden), if you can find them.
At first I used IMGBURN to rip the game then I read your replies and I ripped it with Alcohol120. I found a good tutorial to do it, but the issue now is when I try to burn it to dvd it gives me an error saying something about wrong media size and it won't let me burn the image to DVD using Alcohol120.
I don't know why amp2006 suggested you burn this on a DVD, if it's under 800 MB, then burn it on a CD. This is why your getting wrong media type, it has to be a certain size (not sure the exact minimum size), before you can burn an image file to a DVD.
The size of a CD-R is 700 MB.
It doesn't matter if you burn it to CD or DVD you will still get the same playback. I would burn it to which ever format you can get the best quality disc for. I also find that these days, DVD's are actually cheaper in bulk than CD's.
It DOES matter what you burn it to, so stop giving false information. If the game is originally a CD based game, then the PS2 will know this because of the media checks in the IOP, system & elf files. Likewise for dvd based games. So the game will fail to boot if you burn to incorrect media, unless the media checks are manually changed.
You should use CloneCD to backup & burn a cd based game to cd & DVDecrypter for a dvd based game, burning to dvd.
Thanks for the info, didn't know there was more to it. It's been a while since I had to burn a PS2 CD or DVD, but I am curious as to how you would check this if you were not already familiar with PS2 programming? In the past, I could tell by how fast of a read/write speed the burning program automatically selected, when attempting to burn the image file. I can't check the maximum/minimum values now as I don't have my burner attached to my PC, had to temporarily swap it out with a hard drive.
