Do we know exactly how Sony removed OtherOS in the firmware update, because they didnt delete the partition which Linux was stored on, is there a way to reverse or reimplant the files that they altered/removed/

I guess it whould be possible, but time consumming for what it will give you.
ask the PS3 Acid Dev Team if they were ever able to uncover the hiding spot in their CFW

This is something I would like to know to.
I still have a "clean" 3.15 Fat with OtherOS and I also wonder if it is possible to update it to 3.55 with OtherOS.
I guess Sony only disabled the boot-option to OtherOS in the 3.21 FW. Geohot got 3.21 with OtherOS very fast after the 3.21 update so I guess he only changed a small part to get it running again.

I've looked everywhere and not found it yet so i'm assuming its in one of the sprx files cause it isn't a simple XML change like getting "Install PKG Files" to show, still keep looking i'm hoping to find it and enable OtherOS on 3.41
thats bs about the hdd format. i still have 15 gigs of space that yellow dog used and even called sony to find out if my hdd would reformat upon the 3.21fw seeing it. my hdd has never been reformated and the space is still there. the only way to get rid of it is to backup your hdd, format your hdd and restore the backup. it won't restore the partition.

Yep its gonna take lv1 access maybe hypervisor access, it will take an xml hack, and probably a system with linux already setup, if you don't have linux already running from 3.15 you probably won't get it to start on 3.55, unless you use gameos linux, but if you have a 3.15 linux setup and you do a bunch of edting in both lv1 hypervisor and xml you might find a way to run otheros on 3.55
