It's for changing the directory permissions from read to read/write/execute. Something about the PL3 payload/FTP servers set permissions incorrectly on game folders, and this is the only way to fix them.

The OP says you have to delete all your game data before running fix permissions. Why exactly do you have to do that?
A copy of fixpermissions for 3.55 can be found in the OP in Rogero's thread. I think Dean has it in the OP of the multiman thread too.
