save data is still there just hidden. i just loaded my legit ff9 from psn and hit ps button and assigned the ps1 card i made prior to flashing and my save is still on it

trophies you can get back by sync with servers and saved games you have to backup i think, so if you're on 3.55 and planning to do this you'd better sync you'r trophies on psn i guess
