I would. Also, if you're that concerned, as we don't know what sony can and cannot detect, I would format the HDD and start over from scratch if that's even a viable option for you.

You'd need to either take the HDD out and format it on your computer or use the PS3 safe mode to format it. And yes, you'll lose everything that's stored on the HDD

Just like the 360, it could. Unfortunately, none of us know what could happen. If you don't want to format the HDD and are worried, the safest thing to do without formatting would be to run the newest version of Gaia Manager (just open it and then quit back to XMB). The newest version will remove the recently played list from your internal HDD. After that, delete all homebrew that you have on your internal HDD. That includes all emulators, backups, ftp programs, etc. Make sure all the OMAN, LUAN, BDRIPS, and GAMEZ folders are completely removed from the internal drive and then upgrade. That's the safest thing you can do without a format.

Edit, actually, change the order of all that. Run Gaia last as to remove any other content you had to use to remove everything. Then delete Gaia and then update.

Couldn't one just download the update on their computer - stick it on a flash drive / unplug the ethernet cable so it cant connect to the net and then just run the update via the usb stick? - or are you planning on completely removing the JB and homebrew stuff all together?

Yeah, he wants to permanently upgrade to 3.50 and get rid of anything that could point to Sony that this console was at one time jailbroken. That's why I was suggesting ways of cleaning the HDD without formatting or just format it to be completely sure.
