A game that required a 3.41 mod eboot to run shouldn't need the original restored to run on 3.55 CFW if you can apply an update because the update will overwrite the eboot? Is this right?
    Thanks.

I updated two consoles with two identical external drives loaded with games today and I can verify that instead of replacing the modified eboot with the original one you can install an update to reinstall the original eboot instead. I'm not sure if the updates for all games include an eboot though. Hopefully someone can confirm.

I don't think that's the case. The updates are stored on a separate folder, so nothing gets replaced.
