Have you tried launching from the homebrew/app folder and not the disk? That is if your payload supports diskless booting. I don't launch any of my game with a disk in and even when I would have one in, the disk in the XMB would always show the disk I just copied. I never worked like the original backup manager for me. At least as far as how I boot my games.

Later today as I get home I'll try and get a payload that enables no-cd booting, and try use the built in manager to launch my games.
I'll add some news later on.

Fixed using PS3 Jailbreak for TI-84 Plus and TI-84 Plus Silver Edition + PL3 with Backup Manager and BDEMU Support (3.01 - 3.41) + Gaia Manager v1.04.01!

Thank you everyone for the support, hope this helps anyone with the same problem.
