So You have to find PROPER USBD.IRX for Your USB HDD. I have WesternDigital 250GB formatted in FAT32 (two partytions 100Gb+150Gb) and SMS is working without any problems...
That's not true anymore, the USBD.IRX is included in the latest releases, since quite a few versions. You don't need an external USB driver anymore, it's all inclusive.

Those drivers are not recommended, they have a really bad compatibility with homebrew programs and most likely won't work at all. Try to use them with uLE and you'll know what I'm talking about.
Like I said above, SMS has internal drivers and doesn't load the USBD.IRX on your MC, that's why you don't have probs with SMS.

It's not the USBD.IRX that's causing problems, it's the USB_MASS.IRX that's handling all operations with the USB drive, so your drives are not compatible to the USB_MASS.IRX. And it's not possible to set an external USB_MASS.IRX in SMS, so sadly no way to fix it.
But the USB drivers are still under development, so hopefully there will be a better compatibility in the future. All you can do is wait or get a new USB drive.
