What i did, after i found this problem. I tried playing same games from the same HDD, on another console, and they work. So there's no corrupted data, or compatibility issues.
But what's "machine.id" for? Sounds like solution. I try to delete that.
And i noticed, HDD works perfectly in uLE, i can copy&paste every direction.
But i try that machine.id and your HDL, and tell the results.
EDIT:
I tried deleting the gamelist.log and machine.id, nothing.
I tried disabling the modchip, and booting with FMCB, nothing.
I tried your HDLoader, and it worked! (Nice GUI by the way. I have only translation to finland
)
Now i'm relieved, no hardware issue, no need oscilloscope 
But then, what settings you have applied to tha your HDL? I will compare them tomorrow and see what's the cause.
I thought all patches but that one slim patch, are related only to HDD and games. Apparently there's something for the console too.
