Here is the question
Installed. When boot up no spinning balls. Just one stationary one. PS2 originals boot. PS1 originals don't boot and neither ps1 or ps2 backups on cd boot.
Ideas on what might be the problem?
Blue eject light never goes off while the system is powered up and out of standby mode. So it seems like the ship is stuck in ps1 mode. But yet ps1 orginals and backups don't work.

For a start your clock is not connected!!!
Is this a v4 by any chance!?!? (connect the clock cable)
NOTE: NOT CLK but the actual battery!!!!

Sounds like the CD controller connections may be a problem. Connection points D through I to be exact. What I saw there on one my many disassemly/reassemblies was that everthing was cool until I put the case screws in.
Screws out -- worked fine
Screws in -- similar to your problem, black screen, no eject or reset buttons.
I found that the connections on the controller were just a bit high with solder. I resoldered them then placed a small piece of electrical tape over them so that they wouldn't make contact with the metal guard underneath the mobo. Just for good measure I also put electrical tape on the mobo cover directly above the m2 mount on the mobo cause I noticed that my 3.5v and ground wires could also touch with any applied pressure. I may have used too thick of two sided tape.
At any rate, be patient but dilligent!
** oops.. I didn't totally read your post about the originals booting ok.. If your not getting rsod then I again would check and recheck all solder points.. Test continuity between solder points on all in series components.. Do the same with the M2 connections and the Actel pins.

Nah - I don't buy that one! RESET sits at +3.3v and pulses to Zero when the reset button is pressed. It'll do that at 32 awg, 30 awg, 26 awg etc. etc. The mod chip then interprets the pulse to 0v.

All my points check out except my 3.45v power is on the wrong side of the resistor. Which I guess is causing the messiah not to get the full power that it needs.
I will move it to the other side and see what happens.

Yup. That's where I got the directions at. When I attached the power to the other side of the resistor and powered the ps2 up the reset and eject lights would stay lit and nothing would come up. when I took the wire back of the system would boot fine (to the spinning balls). any ideas?
should I try the alt power point? maybe use smaller wire?

Did you check that the CMOS battery was connected on the other side of the mobo?
