Maybe your disk dirty or damaged?Please write your backup dvd-r 1x or 2x.
Last thing maybe your laser need adjust...

Hmm, freezing during a video sequence sounds like a disc read problem. The matrix infinity doesn't send signals to the ps2 after the game boots (to my knowledge), so it isn't the cause of your problems.
My guess would be overheating or a disc read problem. Overheating would cause problems on most (or all) of your games... but you said it was just Time Crisis 3 so its probably not that either.
A badly burned backup would cause problems on other PS2's, but you said that the game works fine in 2 other playstations, which means that your laser might be dirty, or about to go. You have a V10 PS2, so there is a good possilbility that the laser is acting up. Those PS2's are notorious for having bad/weak lasers.
Do a search for V9/V10 syndrome to find out more. If it *is* the laser, then you are looking at ~$50-$60 to replace it. I would try to find a working laser from a broken PS2 or a friend before asking around here. Most people here with lasers sell them for a fairly expensive price (i asked around once).

Hmm this might be a firmware issue
I remember having the same problem when using my Dms3 with 1.8 flash long ago
I know you can skip the fmvs but the last one of stage1 is not skippable so I guess you are stuck there?
Maybe a good idea to report it to the Matrix Team

I experience the same problem on Time Crisis 3 the other day.To solve the problem is to disabled the "ATAD AUTO PATCH" on the matrix config menu.
Game is running of the hdd not dvd disc.

ATAD Auto Patch will let you use your non Sony hard disk like an original one (install HDD enabled games and updated browser software).
