The 'Y' line is the MI's clock that it pulls from the PS2 its self since it doesnt have its own on board oscillator. If you dont install the 'Y' wire PSX back-ups wont boot and you wont be able to upgrade the MI from a disc. PS2 back-ups will work normally and you can upgrade from a MC.

if you read this thread http://www.psx-scene.com/forums/show...t=50697&page=2 without Y you can still flash from disk.
but the last post says
which would make me think twice about doing itif i where you i should connect the Y wire the Y wire is a clock wire
if you not use it it can (will)make your system instable or even kills it
i have seen a dead scph39004 where the Y wire was forgotten

I guess you haven't tried it. I have seen on more then a few occasions, leaving the Y wire off will not allow you to upgrade from disc.
EDIT: Maybe on the 7700X consoles its not needed? ...... but up till now it has been. Either way without it your wont be able to boot PSX back-ups.
