I'm just removing two videos...the Capcom logo and the intro(I don't actually need those videos anyway),nothing else and btw the game has ability to listen all the songs(when you go into Options)but they are not working there too.

Hmm after I check it with IsoBuster(find missing files and folders)I find another file with .m2ts extension but I can't extract it

If IsoBuster refuses to extract it, then that is possibly because you don't have a properly registered version of the program.
NB:
There are tons of half-assed wanna-be cracks and fake keys around for IsoBuster, whose makers believe that they succeeded even though they really failed. The IsoBuster author is aware of this, and has implemented a very smart form of protection. This simply consists of letting the program behave identically as for a successful install each time one of those fake keys is used, so that the user thinks he succeeded. But the program still operates in unregistered mode for some vital functions and will still refuse the type of extractions that require registration. But the hackers/crackers mostly never bother to test the program that far, so they keep thinking that their old cracks are sufficient and therefore don't fix them.
I'm not saying that this is necessarily the reason for refusal to extract a file in your case, but it might be.
As for that 'find missing files' command, it simply checks for some file content that matches what might exist on a disc with damaged or scrambled directories, and this will sometimes produce potential hits for what is in fact some random data, and not a real file at all. For such cases proper file extraction may in fact be impossible.
At present we can only say with certainty that the disc you are trying to shrink does possess something beyond your knowledge, which causes the music to be lost when you attempt to shrink the game. So until you learn what it is that causes this you will just have to back it up intact, without any changes at all. I see no other choice available.

MixedCD You could make i.e in Nero Burning Rom. But:
- track01 must be in mode2
- you coudn't make images with track00
- you loss LBA order
- you loss subchannel data (if they exist of course)
Some games checking length of CDDA.
Freeware/Trial ver. could extract files from ISO9660 (2356/2048), and CDDA tracks.My own best guess is that a fully registered IsoBuster will be able to extract everything correctly

Good program for replace files in Image is CDMage (even in 2356). An old freeware app.
Ok I successfully shrink the image and the the music is there with CDmage(I actually used that program before but not for something like shrinking PS1 games).
The image(before compressing)actually is not smaller,in place on the videos now have dummy files which are highly compressible.
Yes, if you do it like Berion suggested, replacing file content in the image without rearranging any part of the ISO structure, then this method should work for nearly any game.
The only problem is to make 'highly compressible' dummy video files which not only have the correct size, but also remain in perfectly valid format for 'playback' by the game, so it does not crash in trying to play those files. But it the files are such as will only be played after a specific user command (like 'trailer'/'credits' commands in main boot menu) then this won't matter, as you can easily avoid the problem then.
@Berion:
Yes, I agree that IsoBuster is very generous in what it will allow even in trial mode, but for some of the really advanced functions you need it fully registered.
