Does NTI cd maker work for making ps2 backups?

Only if the back cover of the oriiginal disc says Compact Disc, as I believe NTI doesn't handle DVDs. Then you can copy and burn it to CD-R, although I've never heard of anyone using NTI for PSX/PS2 games. Feel free to experiment and let us know your results. ;)
For rips and CDs, CDRWin, Fireburner, and Nero (in that order) are the most popular. For DVD backups to DVD-R, PrimoDVD, VOB, and Nero.

CDMaker doesn't give you enough control over how a disc is read or written (no subchannel, error skip, RAW DAO, sub-channel correction, etc.) You really need a program that will give you these options to work around some copy protection schemes. I have it, and it's great for making backups and ripping Audio and MP3's--but I highly recommend CDRWIN or CloneCD--get both if possible. CloneCD seems to run a bit faster, and has fewer settings to worry about,--but CDRWIN gives you more flexibility and power for troublesome CD's. I have yet to have a PS2 CDROM game fail with CloneCD (only read subs, disable fast error skip, and don't correct subchannel). Some PSX Games have proved a bit touchy at times, but CDRWIN usually gets it right with a little tweaking.
Good Luck!
Have you ever booted a ps2 backup made with nti?

The burner WILL NOT burn the first 22 sectors as they are laid out on the source. Among other things, it will "correct" some purposely damaged sectors between 12 and 15. Also, there is a media check that also triggers another check that will not allow it to boot even if you managed to write the start of the disk correctly.
Sorry, you will have to mod the box somehow, or risk permanent damage by any other shady methods of swapping the disk once the system boots on bootable original. Trust me--it is the voice of experience on the damage part.
Good Luck!

Did you damage the ps2 or the mod chip?

The only way to damage a mod chip is to install it incorrectly or have your PS2 take a lightning strike.
What RAISTLIN was referring to was some of the non-mod methods like the knife trick or the credit card trick where you force open the DVD tray to preform the swap with a GS2/AR2 (and will likely ruin the gearing in the drive.)
